You may have to dive into Continental’s manuals to get your answer. From my former IA:
Continental Engine Manuel has a list of mandatory parts replacement at engine overhaul.
I am guessing FADEC if required would be on that list.
Continental would probably inspect, test, and load latest software like Garmin does for their radios.

When I was deciding whether to buy a new or rebuilt engine from the factory I was told that the ECU are sent in with the core and that the new or rebuilt engine would come with new ECUs. There is nothing to update or repair with the ECU according to Continental as they build them on site. Just my two cents...
